Unlike the first arc, which lasted four years, the second arc was relatively short, lasting only six days.
There was a two-year timeskip after the first arc. Kaien, now six years old, subtly manipulated Kushina into abandoning Konoha. Knowing she would not agree to join Kumo, he shifted her intentions towards rebuilding Uzushiogakure. He was also learning sealing arts from Kushina, who additionally taught Killer Bee, a natural talent in the field.
Kaien had also been training under his grandmother, Benihime. When Kaien asked how the Raikage was faring, Beni replied that he should have woken up a year ago. Meanwhile, a messenger bird brought news that the Chinoike clan was trying to contact Kumo through shinobi stationed at a chakra ore mine near the Land of Hot Water. The Chinoike clan's history with the Land of Lightning's Daimyo created problems for their integration into Kumo. Kaien suggested integrating them as civilians and requesting a budget increase, citing the Valley of Hell's rich iron mineral deposits and growing population.
Kaien requested to be part of the Chinoike clan alliance mission. Team Crow... consisting of Renga, Samui, Mabui, Darui, and Kaien... made their way to the clan quarters. The clan head, En Oyashiro, who has an eye for opportunity, took it.
Under Danzo's orders to prevent Kumo from recruiting any clans, Kakashi and Guy intercepted them and summoned the reanimated Might Duy to fend off Renga. While Kakashi engaged Samui and Guy fought Mabui, Kaien provided support using his unique positive and negative seals. Realizing their team would be in danger the longer the battle with the reanimated Might Duy, Kaien asked the Chinoike clan for assistance.
En Oyashiro fended off the reanimated Might Duy. Sayami fought Kakashi while Yushiro battled Guy, using genjutsu to extract critical information about Konoha... such as Tsunade being pregnant, the Hyuga heads losing their Byakugan and the third Hokage death and curent Hokage Danzo... which Yushiro planned to use as leverage for more benefits from Kumo. Sayami tried to use genjutsu on Kakashi, but he resisted.
Yushiro killed Guy as he was about to use 8 gates of death and drained his blood for use in future battles. As Kakashi faced certain death against Sayami, he used the Flying Thunder God kunai gifted to him by Minato. While Minato was on a mission in Suna alongside a reanimated Kagami to find the possessor of the Byakugan and prevent Sasori from joining Suna. Minato left Kagami to assist Kakashi.
Realizing Minato was approaching, Kaien shouted for a retreat. Mabui relocated Kakashi a mile away to buy tume, while the shout heard by En Oyashiro and Renga, who were Valley of Hell, had just delivered Might Duy to Killer Bee to be sealed. Killer Bee was on a mission to monitor Pakura and train Yugito, the Two-Tails jinchuriki.
Killer Bee sealed Might Duy, believing Kumo was under attack by Konoha's reanimated shinobi since he thought Renga had never left the village. Suddenly, En Oyashiro arrived with news that Kaien was in danger. He added that the Chinoike clan had agreed to join Kumo.
Killer Bee tasked Oyashiro with taking Yugito and the captive Pakura back while he wrote a message to Kumo. He used ink wings, a variant of Blood Wings, to fly toward his destination pointed by Oyashiro. As Team Crow realized the danger they were in, they decided to split into two groups to improve their chances of surviving against Minato as they returned to the nearby village in Land of Hot Water.
Minato arrived to find Kakashi profusely bleeding; Kakashi summoned Pakkun to track the enemy using blood he collected from Sayami, with the specific goal of capturing Kaien as Kakashi suspects he is a son of high ranking individual from Kumo. Minato launched an FTG barrage across the battlefield before teleporting Kakashi to Tsunade, who was busy creating an antidote for a mutating poison made by Chiyo. Minato asked Tsunade to heal Kakashi, then teleported back to Pakkun and carried him as they flickered toward the battlefield.
After analyzing the situation, they realized the team had split in two. Pakkun guided him to the last scent trail, which led to discarded clothes on a busy market road. Minato used his chakra-sensing technique to track the combination of two children and a jonin; on his third attempt, he found Kaien, Darui, and Yushiro, which Pakkun confirmed their smell.
Yushiro attacked, and Minato marked his chest with an X. Darui attempted to sacrifice himself by posing as Kaien; an enraged Minato slashed Darui's abdomen, healed him, and repeated the process while demanding the location of the other team. Unable to bear the sacrifice Darui was making for him, Kaien revealed himself.
Just then, Minato sensed Killer Bee flying toward the battlefield. Wanting Kumo to feel the pain he had faced, Minato teleported back to the Battlefield. Killer Bee used his Ink Rain Sensing technique to locate Minato and Kaien. He created ink clones near Minato to retrieve Kaien just as the real Killer Bee arrived.
After a standoff, Bee drew Minato's blood. Kaien suggested taking it to the Valley of Hell to meet Renga. Meanwhile, Minato teleported Kaien to Tsunade, who was still healing Kakashi; she was enraged to see the child who had caused Hiruzen's death acc to Minato's information. Tsunade used her techniques to extract information from Kaien, realizing that Kumo had grown too strong and that they should exchange him for Kushina.
In a rage, Killer Bee fired a Tailed Beast Bomb at a random village in the Land of Fire. He then traveled to the Valley of Hell, where he found an injured Renga being healed by two Chinoike elders and two kids Chino and Hidan, and wrote a second message regarding Kaien's capture to Kumo and Renga's condition..
Minato teleported Tsunade and Kaien to the Konoha gate. While Minato left to inform the Uchiha, Nara, Yamanaka, and Akimichi clans. Meanwhile, Tsunade took Kaien to visit the Hyuga. Danzo received word that Minato had captured the Raikage's grandson and summoned Inoichi.
Killer Bee went in search of Sayami, planning to track her using the chakra signatures of Mabui and Darui. Bee then asked the Chinoike elders to pack their belongings and move to Kumo, instructing Renga to guide them to the west of the village as civilians, as the presence of the Snake Sannin made the area risky.
