Blaine locked the mental origin inside Gardevoir to prevent Mewtwo from reaching the Divine Domain Level. But now that Mewtwo has already reached that level, Blaine's seal has failed.
Blaine feared Mewtwo attaining the Divine Domain Level because he was afraid Mewtwo would commit evil in the hands of Team Rocket, with incorrect worldviews, throwing the world into chaos.
However, in Ash's eyes, Mewtwo now seemed extremely clear-minded. She could sit here calmly and speak with him, indicating she had let go of her inner hostility, at least temporarily.
Maybe the two punches he threw in her face had an effect.
'You... since you don't care about that piece of mental origin, why did you deceive me?'
"When did I deceive you? You misunderstood it yourself, right? What you sensed at Viridian Gym was exactly that!" Ash replied irritably, pulling two MEGA Evolution Stones out of his backpack.
He could finally speak the truth about this matter; it had been suffocating him.
It was clearly just a misunderstanding, and yet, due to this small misunderstanding, an entire New Island was destroyed!
Luckily, there were no other Pokemon on New Island. Mewtwo's three clone Pokemon escaped quickly, so they weren't killed, and Team Rocket's advanced technology was completely obliterated in the explosion. In the future, unless they redevelop cloning technology, there should be no more clone Pokemon.
And Mewtwo, the moment she saw the MEGA Evolution Stones, the genes deep within her body inexplicably shuddered, and she could clearly feel the agitation of power within her.

When the three starter clones saw Mewtwo, they excitedly surrounded her, relieved smiles on their faces. With the Three Starter surrounding her and hearing their babbling words of concern, a warmth surged in Mewtwo's heart.
But soon, the voices of the Three Starter fell silent, their faces filled with disbelief. They glanced at Ash, seemingly checking something.
Finally, with a nod from Mewtwo, they knew she wasn't joking, and they exchanged glances, nodding at her.
Ash and Pikachu tilted their heads, unsure of their secret communications. Mewtwo must've been using telepathy to converse, so they couldn't hear the exchange between Mewtwo and the Three Starter, only seeing their expressions.
From the occasional words the Three Starter let slip, it seemed Mewtwo had made a decision that astounded them. As for what that decision was... who knows.
'It's been arranged, Ash. Hand them over to the Elite Four of the Alliance, and let them find reliable Trainers for them. Even though they're clone Pokemon, there's not much difference from ordinary Pokemon, except for some patterns. With their skills, it shouldn't be too hard to find good-hearted Trainers.'
Ash was puzzled for a moment, then instinctively asked, "You're not taking them with you?"
'I'm not leaving. I want to stay because I have found the Trainer I can trust.'
